How does Shopify handle B2B invoice payments natively?
Shopify B2B supports deferred payment through payment terms: net 7, 15, 30, 45, 60, and 90 days, due on receipt, due on fulfillment, and fixed dates on draft orders. A buyer with terms checks out without paying, and the order is created with payment status "Payment pending" until the merchant collects.
From there, collection runs per order. The merchant opens the order and sends an invoice email from Collect payment, charges a vaulted credit card (Shopify Payments) or a vaulted US bank account, or records a manual payment. The buyer can log in to customer accounts and click Pay now on an order before its due date. Shopify Flow can automate the charge on the due date with the trigger "Payment schedule is due" and the action "Charge vaulted payment for B2B order".

Where does native invoice payment stop?
Every payment mechanism Shopify documents, invoice emails, Pay now, vaulted charges, manual payments, acts on one order at a time. Shopify documentation does not describe any way for a buyer to select multiple open invoices and pay them in a single transaction. For a buyer with one invoice a month, that is fine. For a distributor whose customers each carry five to ten open invoices, it multiplies every payment, every card charge, and every reconciliation entry.
The constraints stack up:
- No automatic collection. Shopify's docs are explicit: "Payments aren't automatically captured when the payment terms expire." At the due date the order status becomes "Overdue" and nothing else happens. Collection is a merchant action, order by order, unless you build a Flow workflow per the vaulted-card path.
- Overdue is a status, not a process. No late fees, no hold on new orders, no dunning beyond reminder emails.
- Reminders are capped and late. Up to five payment reminders, scheduled on the due date or up to 30 days after it. None can be sent before the due date.
- Partial payments are Plus only and merchant-initiated. Buyers pay deposits at checkout; any other partial collection is something your team does from the admin, and manual payments are recorded, not captured.
- No credit picture. There is no native credit limit, exposure tracking, or balance ceiling. Shopify's admin-extension documentation lists displaying "real-time credit limits, outstanding balances" as a third-party app use case.

The fix: the Payments module
Payments is module 03 of B2B Supercharge. It puts every open invoice in one place, lets buyers pay them in one transaction, and reconciles the result by itself. Three pieces:
Batch payment
Buyers open Payments in their account and see every open invoice for their company: invoice number, order, due date, amount. They select all of them, or any subset, and pay in one transaction. A batch can include a partial amount against a single invoice, so a buyer can clear seven invoices in full and put $6,000 against an eighth in the same payment. Invoice dashboard
Open balances roll into aging buckets the moment they pass due: current, 1 to 30, 31 to 60. No spreadsheet, no month-end scramble to figure out who owes what and how old it is. Buyers see their own open invoices; you see every balance in one aging view, with export.
Reconciliation
Each batch payment splits back to its individual invoices and posts to your ledger automatically, with remittance attached per invoice. A $42,300 payment covering eight invoices arrives as eight matched ledger entries, not one lump your AR team has to decompose. Manual rows: zero.
How does it fit with Shopify payment terms?
The module installs as a Shopify app on the native B2B foundation. Your terms stay Shopify payment terms, your orders stay Shopify orders, and buyers stay in the customer account they already log into.
